No.. If you downloaded it from the website, you will need to re-download the new version. If you have the itch.io app, all you would need to do is click update. BigBoyCodylol is either messing with you or he doesn't understand how the internet works.
To make the game not show up in the store/frontpage you need to go to the Project Setting on itch.io for your Game. Then you scroll down to Visibility & access, then click on Configure Settings and Mark the 2nd Checkbox called Unlisted in search & browse.

It says that time to time on completely safe downloads. This one has no viruses. Just click "Keep" or something of the sort to download it.
